The visitors were made to pay a heavy price for too many squandered chances, with Matija Nastasic’s second-half header settling the contest.
The defender sent a towering header from Dani Raba’s corner kick past goalkeeper Jan Oblak what proved to be the winning goal.
Meanwhile, Diego Simeone’s side still sit top of the table, despite the loss.
However, Real Madrid are just a point behind and could leapfrog their city rivals if they beat Las Palmas on Sunday.
